Jigme Datse Yli-Rasku 3175c6eca3 Various Updates 
Not entirely sure what all I've changed in these, but right now I have
something that's working for what I have here.

There's some key makefile changes, which allow for easier updating.

Most of the other updates are more a matter of just things that are
getting added to the main project.

Jigme Datse Yli-Rasku bc79aad796 Update to include todo items... 
This is changing footnotes (that we had) to todo items.  It kind of
works, but it isn't quite working how I'd like.  Maybe it doesn't really
matter, as it helps with keeping things obvious.
